I have 5 arduino's running overhead and mip working perfectly on 1 compuer with p3d.
I want to keep using this but i now have a second pc running msfs 2020 .
can i use a the same 5 arduino's with the msfs 2020 pc making a new config so that the 2 pc's are intercangeable ( use one or the other) or will the p3d config be lost or overwritten on the boards when i do the msfs 2020 configs.

Hi

At first....
In the "BOARD" (Your arduinos) there is no information about the Configs itself. They are not bind to a SIM or to a Computer.
The Mobiflight Firmware and the "Device Data" on it is global.
So in theory if you carry your 5 Boards and your panels to my livingroom and connect it to my computer they will work same way as on your computer (aslong we both got the same MCC Config file).

About Sims.
Normaly a MCC File for P3D will not work in FS2020 ( Cause lots of FSUIPC Offsets change.... and in FS2020 we mostly use Simconnect instead)
BUT as i said above.... This is not effected to the boards. Its a problem for the Connector side.

Solution:
You can connect your 5 Boards on Both Computers without Problems. Each Computer must have a own Mobiflight Installation.
The P3D Computer use a MCC Config related to P3D (FSUIPC stuff) ..... The FS2020 Computer use a Config related to FS2020 Stuff.
BOTH Configs ( and Mobiflights) are using just the same Hardware (Boards)
Good Luck !
