Maybe i not fully understand. Whats the Problem overall ?

At first... Mobiflight Connector can only run ONE TIME on a Computer. So what you expect is not possible, but also not needed at the end.

The most easy way.... You build one MCC File (Where you create your configs). It include all Stuff ( For COM and AP) .
If you run Mobiflight while both panels are connected it work fine.
If only one is connected you will get a warning.... But i expect by click on Accept it will also work.... Simply the Config Lines of the missing Panel are ignored.

The more elegant way ( to avoid also this warning and click work) is to handle MF with 2-3 different MCC Files.
One include e.g. all Configs for Both Panels.... Lets call it "FullSystem.mcc"
another include only the AP Configs .... Lets call it "APOnly.mcc"
and finally one with only the NAV Stuff .... lets call it "NAVOnly.mcc"

Means if you start a flight you connect the expected panel(s) and when you start MF you load the correct file for that Setup !

In easy words.... You can NOT run MF multiple instances at a time.... But you can create endless different MCC Files and use the right one you need.
Good Luck !

I thought it was more modular and not single instance.
I try to merge all in one mcc.

Thanks for your job.

From our point of view there is no benefit that way! Instead.
Running lots of MF Connector instances ( e.g. one for each Board) is much more complicated and untidy.
So our intention was always to have ONE Software that controll all In and Out of the whole cockpit !

Just to complete this.
In theory you CAN work with multiple instances by using a Network and multiple Computers.
So hardcore Cockpits who use multiple Computers ( e.g. to handle the up to 10 Screens) mostly also use 2-4 Computers.
So here you can in theory run on every Computer a own Mobiflight if you like.
Good Luck !

Also this is already possible with a little workarround.....

When you start Mobiflight, then all Config lines ( Input and Output) are listed in there physical sequence.... So in the timeline when they was created AND also in the same way as they are in the code (*.mcc file).
BUT
You can sort the Configs by click on the collumn Header by name.

And here you can simply use a logical naming system ...
I name my Configs with a simple Coding of a Char and a Number ....
So e.g. the Status Light of the Flightdirector can be named A8-FD LED Left.

Result: All Configs beginning with A are on Top ( E.g. A = MCP) All A1 are on top of A2,A3 and so on....
Means you can e.g. Split Overhead as "C" and Elctrical as C1, Hydraulics as C2 and so on.

At the end a little Excel Sheet with a List of used Codes and you find your configs within seconds and all are listed together in a row.
Good Luck !
