I have eight Mega 2560s in my project, but last week, one by one, they became 'Unknown' to Mobiflight and, despite communicating easily with Arduino.exe and passing the 'Blink' upload test, all were denied existence by the awesome Mobiflight. Searching this site shows 'Unknown' is common. Sadly, the only answer I have seen from you beautiful people is 'try again, you must be doing it wrong'. Well, I don't know anything about Arduino or software and i can barely drive, never mind land a DC-3, but after hours and tears i came upon this workaround to reclaim my boards...
Open Arduino app and run...
File/Examples/Eeprom/eeprom-clear

My system has also become more stable since purchasing a higher quality usb hub for all my connections.

Update: I ended up having to buy extra pci cards giving me 4 usb connections each, then individual usb cables for each mega card.
