I installed two Elegoo mega 2560 r3 boards. Mobiflight gives them both the same serial number, which looks weird: SN_58fffefffeffffffff. Mobiflight of course won't load one board because it says "duplicate serial number"

With 9.7 the serial number was changed to the so called UniqueID. Unfortunately this UniqueID is not really unique, megas from one batch seem to have all the same UniqueID. Therefore this is changed back with the latest beta.
In your case, please make a right click on at least one Mega and choose to regenerate a new serial number. I would suggest to do it for both (unless it's not really required).
