First of all, it is a wonderful software for the cockpit builder.
I would like to know would the MobiFlight can support two or up to two arduino 2560 at the same time?
Any special set up and limitations? and how to identify different input and output from the arduino 2560?

Welcome to Mobiflight.

Sure it can do !
Technical you can use more then 100 Megas if you like.

If you connect a new mega mobiflight will detect it and ask you to flash Firmware.....
Then you got another entry in the /settings/Mobiflight Boards Tab.... There you can add new devices to that board.

In configs its the same.... If you got 2 Boards ( or more) than you choose in Dropdown at first the correct Mega from the List and in the second dropdown you just see the devices form that board.

About Input/Output there is no difference.... Mobiflight give each board a unique ID and also each Device only exist one time in the system. No problem !
