We have just started into this world and have run into a wall and need some help.

We are working on an autopilot control panel but whenever we try to add a 12th module the upload fails with a 'upload completed with error' message.

Any ideas on how to move forward from here because we are fully stuck.

Please explane more detailed !

Why do you need 12 Megas for a simple AP Controll Panel ( Whatever Boeing, airbus or Cessna should not need more then 1-2 Megas here. )
OR do you mean with "modules" not Megas ..... Do you mean Displays ???

Basicly.... Number of Megas is not limited.

Sorry for being vague when adding a new input or output, the program called them modules if I remember correctly, we were able to add 11 switches, 7 segment displays, buttons, ect. before mobiflight would error upon uploading the new module to the arduino.

We did find a solution though, we were uploading them one at a time and that seemed to be the cause of the problem. After clearing the EEPROM on the arduino we tried to re upload our modules but instead of uploading after creating each one, we created all of our modules then uploaded once at the end and that worked.

Ah OK....
That normaly called as "device" .... Module means MEGABoards .... Device means Button, LED, Motor or so .... and Config means a single Input or Output Line OR the whole Config File together.

Normaly its no matter if you install a device each by each.... or if you set for example 20 at one turn..
Important is just..... After you create the device(s) you must click UPLOAD and wait for success message.
Then its recommend by myself to make a restart of Board and Mobiflight before you use the new devices. ( Specialy for diplays )

Problem can occure if you reach a Limit.... For example you can only create FOUR LED7Seg Devices per Board.... Or you can only create 2 LCD 16x2 Displays at a time.

Mostly those errors are in case of broke firmware.
EEPROM Clear will solve this as you already find out !
